E. Colombian coffee is generally hand harvested, followed by immediate threshing,  as opposed to  much of Brazilian coffee, which is not only mechanically harvested but also is dried before threshing.

(E) is incorrect because of the use of "as opposed to."

"As opposed to" does not mean "unlike."

"As opposed to" means something along the lines of "not" or "rather than," and so, the meaning conveyed by (E) is not logical.

We see see the issue by replacing as opposed to with "not" and with "rather than."

E. Colombian coffee is generally hand harvested, followed by immediate threshing,  not  much of Brazilian coffee, which is not only mechanically harvested but also is dried before threshing.

Can someone please help me understanding the parrallelism in option B for the structure "is generally harvested by hand and then immediately threshed", 
How it is correct when "then" is immediately following the conjunction "and", which is not parallel to anything?
