So, A,B,C are out because of incorrect comparison.

persons are being compared to reputation

D.Hold it looks fine...reputation is being compared to reputation ..So that construction is also fine..
 the reputation has a proper verb suffered..
 Sp this option looks fine
E. so much so that--incorrect idiom
 bad comparison
 Thomas Paine’s reputation suffered greatly--lacks object

In both above cases X and Y must be parallel. 
D is correct choice with no error.

Reputaion being a singular noun, isnt the use of ‘those’ in option D cause a subject verb error?

I believe a wordy statement E would be much more preferable over the disagreement in D.

Can someone please clarify on this….

As an example:

The suitcases of A, B and C were stolen
signifies that each of A,B,C had their own separate suitcases were stolen. Thus suitcases(plural)

The suitcase of A,B and C was stolen
signifies that A,B,C, together had one suitcase
