[*]Why this sentence is best:
  • It uses a clean, standard contrast structure: “not X, but instead Y.”
  • That structure clearly shows a replacement/contrast: the planet is not controlled by the Empire; it is controlled by the rebel alliance instead.
  • It avoids awkward repetition and sounds natural in modern English.

[*]“controlled not by..., but by ...” is grammatically okay, but it can sound a bit stiff or old-fashioned. It’s also slightly less clear than “not controlled...”.
[*]“not controlled..., but the rebel alliance controls it” is correct, but it’s less parallel and a bit clunkier (it repeats “controls”).
[*]“controlled not by..., rather by ...”: “rather” is usually used for preferences/corrections and feels unnatural here.
[*]“but it is controlled by ...” is correct but unnecessarily repetitive (“controlled” twice).
