Wow that't a tough one. On the one hand, there can be a certain negative perception of "executive assistant" jobs, which can be viewed as administrative and not substantial from a professional development towards b-school perspective. Since this is in VC, however, you should analyze how much access you will have to the deals themselves, whether or not you may have any input or at least visibility and whether or not you will do any substantative work (quantitative analysis for example) on them. If not, I might avoid the job, but if so, see if you can get them to call it "analyst" or something other than assistant to the executive, which could help combat perceptions of the administrative assistant. Everyone knows VC is hard to crack, so working there could be good. IUltimately, it will come down to what you are actually doing in each job, and which one will provide the "meatier" experience. Where will you be doing work conducive to b-school preparation? Wherever that is, that should probably be the job of choice...then you can couch the experience appropriately for b-school and feel more confident that your efforts will have better prepared you for b-school and beyond.
