I took my online exam on 6th this month. GMAC requires you to have no electronic devices and stationary items to be within reach and out of sight. About cleanliness though, nothing specific is mentioned by GMAC.I suggest you just tidy up your room a bit so as not to arouse any suspicion from the proctor. Most importantly, your desk should have no clutter.. that is, nothing apart from what is required for the exam.

However, you get 30 seconds time to read instructions for the verbal section. I suggest you just calm your mind and take long breaths for that duration. Further, if you manage to finish your Quant section early, this will also add on to your unofficial break (I, for one, could not do so). After Verbal section you get a break of 5 min much needed break. You just have to show both sides of whiteboard and leave without asking from the proctor. You have to manually end the break.. or else you fear losing time on IR section. Plan your break well.. you may eat, do meditation, lie down or whatever you wish... but no use of electronic devices or stationery items (at least not in the visual sight of proctor).
Coming to your second question, yes you may use any color dry erase marker you wish to. I had used one blue and one black markers.
