The actual sentence :
Developed in the 1940s by two researchers at the University of Pennsylvania, the ENIAC, one of the earliest precursors to the modern computer, was capable of adding 5000 numbers per second, an amazing feat for a machine of that era, it weighed thousands of tons, and took up nearly 2000 square feet of space.

Upon removing non-essential modifiers, the sentence can be reduced to :
The ENIAC was capable of adding 5000 numbers per second, it weighed thousands of tons, and took up nearly 2000 square feet of space.

The above sentence is RUN-ON. Two independent clauses can't be connected by a comma.
Need of participle verb+ing?
There is no impact or relation between the fact that the ENIAC was capable of adding 5000 numbers per second and that it weighed thousands of tons.

Thus, the three facts are independent to each other :
1. The ENIAC was capable of adding 5000 numbers per second
2. It weighed thousands of tons.
3. It took up nearly 2000 square feet of space. ( Its weight has nothing to do with space it took)

A) it weighed thousands of tons, and took up nearly 2000 square feet of space.
RUN-ON. Two independent clauses can't be connected by a comma.
B) weighed thousands of tons, and taking up nearly 2000 square feet of space.
No need of participle.
C) weighed thousands of tons, and took up nearly 2000 square feet of space.
Correct as discussed above.
D) weighing thousands of tons, and took up nearly 2000 square feet of space.
No need of participle.
E) it weighed thousands of tons, taking up nearly 2000 square feet of space.
RUN-ON. Two independent clauses can't be connected by a comma.

Thus, C

A) it weighed thousands of tons, and took up nearly 2000 square feet of space.
Comma splice; ICs are connected with no conjunction

B) weighed thousands of tons, and taking up nearly 2000 square feet of space.
Parallelism error

C) weighed thousands of tons, and took up nearly 2000 square feet of space.
Correct answer

D) weighing thousands of tons, and took up nearly 2000 square feet of space.
Parallelism error

E) it weighed thousands of tons, taking up nearly 2000 square feet of space.
Comma splice; ICs are connected with no conjunction

A) it weighed thousands of tons, and took up nearly 2000 square feet of space. -> we can't have IC, IC form. Incorrect.

B) weighed thousands of tons, and taking up nearly 2000 square feet of space. -> weighed and taking up are not parallel. Incorrect.

C) weighed thousands of tons, and took up nearly 2000 square feet of space. -> Parallel error is corrected. Let's keep it.

D) weighing thousands of tons, and took up nearly 2000 square feet of space. -> weighed and took up are not parallel. Incorrect.

E) it weighed thousands of tons, taking up nearly 2000 square feet of space. -> Same as A. Incorrect.

So, I think C. :)

The underlined clause and the clause before it are complete and independant clauses which can be made as sentences separately. Hence combining such clauses requires conjunctions like and while etc.
Joining 2 independant clauses with a comma is wrong
either the It should be removed or a conjuction should be added
So A and E eliminated
B and D not parallel either weighing and taking or weighed and took should be used
leaving C as the answer
