The comparison is between growth of global economy since 1990 & global economy in 10000 years.
D & E wrongly compares growth with the global economy since 10000 years.
"that which" in C and "from when" in B is not a proper usage.
Only A is the option left.

It refers to Global economy in A, so A is correct.

Since 1990 the global economy has grown more than it did during the 10000 years from the beginning of agriculture to 1950.
A. Since 1990 the global economy has grown more than it did during the 10000 years from the beginning of agriculture
B. Since 1990 the growth of global economy has been more than that [it did] during 10000 years, from when agriculture began -agr. did not began from years.
C. The growth of the global economy since 1990 exceeds that which had been for 10000 years from the beginning of agriculture. - pizdets, very awkward
D. The growth of the global economy since 1990 exceeds what it has been for 10000 years, from when agriculture began -agr. did not began from years.
E. The growth of the global economy since 1990 exceeds what it did for the 10000 years from the beginning of agriculture. -innapropriate use of tense.

A is the only one which does agood job

Since 1990 the global economy has grown more than it did during the 10000 years from the beginning of agriculture - the beginning of the sentence "since 1990" what happened " the global economy grew" the modifier fits well.B. Since 1990 the growth of global economy has been more than that[it did] during 10000 years, from when agriculture began -
C. The growth of the global economy since 1990 exceeds that which had been for 10000 years from the beginning of agriculture.
D. The growth of the global economy since 1990 exceeds what it has been for 10000 years, from when agriculture began - awkward construction
E. The growth of the global economy since 1990 exceeds what it did for the 10000 years from the beginning of agriculture. - awkward construction

EVen I have the same confusion.
I went with D but now after reading again I think ist A. But still cannot decide why D is wrong.
