(A) & (B) "it is unlikely that its" - wordy. "unlikely that" is unidiomatic
(C) "affecting" is wrong as it is used as noun. The sentence starts with "even though", so we'are expecting contrast to "can help monitor". It is not clear to what "their" refers
(D) "their" is ambiguous. "significance" is not contrasted to the first part
(E) corrrect. "its" refers to implementation, and "their refers to "loan defaults". "Likely to" is a correct idiom

I think even Option (E) is not correct.

its effect on their frequency is not likely to be significant

its effect on their frequencies is not likely to be significant
