"Recommended" is a futuristic reporting verb followed by the word "that." The next verb should be in its root form.
If you are talking about a hypothetical situation, "if were... + would" is correct.

If the year-end net profit had been below 5%, the board of directors would have recommended that all further investments must be kept on hold.
A. had been below 5%, the board of directors would have recommended that all further investments must --> Incorrect. Option C seems to be more concise and clear than A.
B. was below 5%, the board of directors would have recommended that all further investments should --> Incorrect. For simple past the clause should begin with would instead of would have.
C. was below 5%, the board of directors would recommend that all further investments --> Correct. This looks more concise and clear than option A.
D. were below 5%, the board of directors would recommend that all further investments --> Incorrect. plural were doesn't go with singular profit.
E. would have been below 5%, the board of directors would have recommended that all further investments would --> Incorrect. plural have doesn't go with singular profit. Also, "would have been below"...."would have recommended" is not the right usage of conditional statement.
