Thee is some problem in the transcription of the text. There is no mention of wolves at all in it or in A. Please rectify asap

The question is correct as it is. Missing subject /main verb is a part of the error :)

Once common in all areas of North America now unlike coyotes absent in the northeastern United States.

A. Once common in all areas of North America, now, unlike coyotes,
Error: The sentence doesn't have a verb as well as a subject clearly mentioned. What were once common?

B. Wolves, once common in all areas of North America, now, unlike coyotes,
Error: The subject is clearly visible now unlike Option A. But the verb is still missing

C. Though once common in all areas of North America, wolves, unlike coyotes, are now
Correct: Both the subject and the verb are clear now. Also, it also doesn't dilute the contrast intended in the main sentence
There are 2 comparisons here:
One of the number of wolves present vs past
One of the number of wolves vs that of coyotes

D. Having once been common in all areas of North America, unlike coyotes, are now
Error: Subject is again missing here. Moreover, the contrast is not clear

E. The wolf, once common in all areas of North America, now, unlike the coyote,
Error: No verb present again for the subject wolf
