IMO, E is correct. "will also" sounds better for me than "also will"

The proposed sentencing system not only will result in a greater correlation between a defendant's
punishment and her individual blameworthiness, but also increase sentencing uniformity, because it
clarifies the aggravating and mitigating nature of various motives ex ante.

A. but also increase sentencing uniformity, because
B. but also increase sentencing uniformity, in that
C. but also will increase sentencing uniformity, because
D. but also will increase sentencing uniformity, in that
E. but will also increase sentencing uniformity, because

The correct answer here is C. "Not only will result" and "But also will increase" matches the both the sentence form

Could anyone please Explain to me the issue with Option D, and when do we use 'In that'.
I Know In that is a formal version of because, but is it a SC Poison that we should avoid if because is present in the option ?

I eliminated A,B, And E because of parallelism and idiom usage.
But I couldn't decide between C and D. Both are almost the same.
Do we choose option C because it has one word less, or is there any other reason to eliminate D?
Experts please help.

I am not sure what the author has in mind here. The use of 'because' is correct here because it gives a reason.
You usually use 'in that' to explain a statement. So I might prefer to use 'because' here. Also, the use of 'in that' is reducing with time. But the difference between the two is mostly pedantic.

IDIOM is -- not only X but also Y, where X and Y are PARALLEL
Only C and D follow parallelism correctly..
Not only will ..... but also will .....

C connects the subordinate clause correctly with BECAUSE

C

can't we use 'in that' for connecting a subordinate clauses?

We can. There isn't much difference between the two. This is not an official question so don't worry too much and move on.
