How's the meaning changed in B? In fact, it makes it more meaningful.
The ball has to be on player's side of court and not the players. Although it seems obvious that ball has to be in their court, you can see the context in the senetence. Just read it further - ball with their hands while they are on their side of the net, but they have to butt it with their heads to hit. The first fragment talks about player's position and next fragment talks about ball's

B is precise

There is a clear change in meaning between A and B. A talks about players' position. B talks about the ball's position. Since no one knows about the game, players might position themselves on their side of the net, on the other side, or outside the field altogether.

I'd also like to state that the latter clause seems to talk more about how the ball has to be hit ("over the net") than about the ball's position itself (a ball cannot be positioned over the net), so I find no parallelism between this clause (....over the net) and the previous (on their side of the net).

EDIT: Also, even if A does the following:

B. ball with their hands while it is on their side of the net, but they have to butt it with their heads to hit --> correct form.
C. ball using their hands while it is on their side of the net, but they have to butt them with their heads for hitting --> "using their hands" is awkward & "butt them" for ball is wrong
D. ball with their hands while it is on their side of the net, having to butt it with their heads to hit --> "having to butt.." is wrong
E. ball with their hands while they are on their side of the net, but they have to butt those with their heads to hit --> "they" and "those" incorrectly refers to the ball both times in this sentence

"It is" is correct pronoun as "it" refers to ball, implies A , E out.
Now C out as them is used for ball, B uses but without and so wrong usage. Hence as per me Ans should be D here inspite of use of having.
