A) have been triply cloned --- CORRECT. I feel triply/thrice is better usage than one time, two times, or three times.
B) has been cloned three times --- SVA- Master seed lots does not match with has.
C) have cloned thrice --- Changes meaning by omitting been. It implies that master seed lots have clone something instead of being cloned.
D) has been thrice cloned ---- Same as B
E) have been cloned three times --- Three times is redundant. Also three times means that the seed lots have been clones three different times.

Master seed lots of the HM-175 strain of hepatitis A virus have been triply cloned.
Meaning: master seed lots have been cloned threefold (NOT Three times), there seems to be no error in sentence.
A) have been triply cloned -> No error. Correct SV for plural lots -> have
B) has been cloned three times -> Wrong verb "has" (singular verb for a plural subject) and change in meaning. It shows that cloning was done three times instead of (x3) measure (threefold).
C) have cloned thrice ->change in meaning. Here "Master seed lots" (is the doer, which is wrong) have cloned
