This is related to subject verb agreement. Harvest is singular so we need to use "was".
Option D and E remains and I went with D as " began decreasing in 1990 for the third straight year" is awkward as it began 3 years back and not in 1990.
Hence, D is correct.

Issue 1: Agreement: The singular subject "harvest" requires a singular verb "was".
Issue 2: Logical Predication (Meaning): It is not meant that the beginning of decrease has been occuring for the last three years, rather it is meant that the decrease has been occuring for the last three years.
(A) Wrong because of issue 1: plural verb "were" is used for singular subject "harvest".
(B) Wrong because of issue 1. Wrong because of issue 2: "began... for the third straight year" implies that there has been a beginning every year during the last three years.
(C) Wrong because of issue 1
(D) Correct - both the issues have been properly corrected. Singular subject "harvest" agrees with singular verb "was". The decrease has occured for the past three consecutive years.
(E) Wrong because of issue 2
