In my book, Yale would trump Johnson.
Even if you compare the average GMAT scores comma Yale appears quite a bit more competitive. I feel the location is also better and less remote. The social and NGO aspect is definitely more engaged and developed at Yale. In general Yale Som program has been on the rise in the last 3 years. Some feel it's been too much change for a previously quiet and low key program while others feel Yale is finally getting what's theirs.
I would vote for Yale. The brand is stronger both in the US and especially internationally. Unless there's a logistical challenge with New Haven (is that the emba campus location?), I don't see any reasons to pursue Cornell.

Yale EMBA is in the SOM building in New Haven, and the hotel they provide is within a couple blocks from SOM. I have exactly the same aspects you mentioned, as pros for Yale.
Cornell is convenient in the sense that it's on Saturdays and Sundays, as opposed to Yale's Fri-Sat schedule. Cornell EMBA provides more face time with cohort as the classes are held in the same resort/convention center building [in Palisades, NY] in which they provide hotel accommodation.
One of the main reasons I am still considering Cornell is that the Entrepreneurship component, which seems to be much more stronger than that of Yale. However, Yale's social focus is stronger than that of Cornell. Two key aspects of my long term goal [Social Entrepreneurship] are split half-n-half by Cornell and Yale
