Issue of paralleism - but being a || indicator - farmers increase.. and farmers can control is the right option.
Had it been, numbers of pests is increased by farmers, but.. then we would have closen '..they can be controlled'.

Farmers greatly increase the number of pests by providing them with a uniform food source in the form of large areas of single-crop vegetation, but these pests can be controlled when they use synthetic, or better yet, biological pest controls.

(1) but these pests can be controlled
(2) but these pests are controllable
(3) but they can control these pests
(4) which can be controlled
(5) except that can be controlled

What is the difference between option 1 and option 3

No doubt its 3 or C :)

All other options go wrong as "they" used in the later half refers to the pest when actually it should refer to Farmers

difference between 1 and 3

(1) but these pests can be controlled
(3) but they can control these pests

In (1) "these" (these can be a pronoun) refers to pests...then the sentence introduces they...does they refer to pests or farmers? You choose farmers...well if there's ANY ambiguity, we have to make it clear

In (3) they refers to farmers....they can control...then the sentences reintroduces they....we ALREADY know they refers to farmers...therefore there is no ambiguity...it's stupid I know, but you get used to it

What is the difference between option 1 and option 3

A/B are out because of the pronoun ambiguity
D is out because of the change in meaning
E changes the structure of the sentence and the meaning too..

C seems to be the best answer.

1 is passive .
somewhere in this forum the best test to see whether the clause is passive or active is that place "BY zombies" after verb and read the sentence.
It helps us if we are struck in checking whether the clause is really passive :) .
3 is answer . direct and active.

What is the difference between option 1 and option 3?
The difference between 1 and 3 is that, basically 1 uses passive voice, while a more direct, dynamic choice as C is available. In addition, 'they' in option 3 forthrightly refers to the subject farmers, which is what it is intended to do.

NO uncle, you are partially right.. Option C maintains the tense parellleism. present : increase present : control
