To answer your query, no; in Option A, "yet" does not introduce an independent clause because there is no independent subject in the construction that follows it - "is classified as a state park".

The GMAT does not test the presence or absence of single commas. Any questions about why a single comma does or doesn't appear somewhere, independently of other punctuation, are irrelevant to the GMAT.

(The part about "independently of other punctuation" is important. The GMAT could very well test the presence or absence of a comma that needs to be paired with another comma, e.g., to block off a modifier.)

Yes.

In this problem, there are two different 'levels' of parallelism.

• At larger scale, the two main parallel structures—which form a contrast—are
is not only completely man-made but also designed exclusively for human use
and
is classified as a state park.
The contrast is properly indicated with "yet". (These two phrases contrast because the primary purpose of state and national parks is to keep those areas undisturbed in their natural state.)

• The first of those two larger-scale structures is itself a parallel construction, with "completely man-made" and "designed exclusively for human use"—two ideas that both reinforce the point that the G-H Trail is decidedly NOT 'natural'—as parallel parts.

Careful--parallelism is not just about the first word. It's quite normal to see an extra modifier on one parallel term and not the other. In this case, "completely" is modifying "man-made." The two terms we end up with--"completely man-made" and "designed exclusively for human use"--can both fit into the sentence in the same way. The trail is completely man-made. The trail is designed exclusively for human use.

To clarify, in Option A parallelism is drawn between the adjectives "man-made" and "designed"; "completely" and "exclusively for human use" are just adverbs that modify these adjectives.
