This sentence intends to demonstrate contrast between "most large companies" and "off-the-shelf" companies' usage of software. Therefore, we need a contrasting transition phrase. (C) Whereas is the best choice to demonstrate contrast here.

Actually, the text is not about companies; rather, it is about two types of software: customised and off-the-shelf software.
But I agree with the answer.
