To answer your questions:
1) Yes. His is still a valuable recommendation. He still supervised you recently and can write his recommendation based on personal experience as your boss. His changing jobs doesn't negate the fact that he has the necessary experience.
2) THis is a common problem. If you feel that informing your current boss of your MBA plans may mean you get lousy assignments or don't receive promotions, then you are wise not to tell him or her. Obvioulsy, you need ( and in your case have) someone else who can write the recommendation. When possible, provide an explanation of your choice of recommenders, explaining why you didn't ask your current supervisor.
