As you have noticed it’s between “had done so vs had done it” Now “so” refers to the action of “seeing the defendant” and “It” is a pronoun and can’t be used to refer to the action of “seeing the defendant.
For “so” think of “idea or a process “ & for “It” when there is a precise noun in the sentence that can be used as an antecedent of “it”.

So option (B) is the suitable answer

I think the split comes to Done So Vs Done It

And the rule of the thumb says Done So is preferred over Done It.

When the witness was asked whether she saw the defendant at the scene of the crime, she admitted that she had done it .

B) she admitted that she had done so( correct, use of tenses is also correct)
C) she admitted that she did it( it is problematic)
D) she admitted that she had did so( did is incorrect,perfect verb is required)
E) she admitted that it was something that she did( wordy)
