Will schools average the two GPAs or only look at the 3.6 from the college where I graduated from? Is transferring looked at as a negative since I spent two years at a less competitive college?

Transferring might be perceived as a negative if you went from a strong college to a weaker one, but you did the opposite, so there is no stigma, even though your GPA went down a bit. They will likely average the GPAs statistically to arrive at a composite number while also giving you 'credit' for stepping up to a tougher school. Since your overall GPA will be strong, you shouldn't worry.
