How do we deal with such a situation if it's two MSR's and an MSR at the end of the section?

Two MSR sets, with one right at the end of DI, can be a problem, but as test takers,
we shouldn't try to build our timing strategy around every edge case. If we do, we'll most likely end up underperforming on the earlier questions, which could very well end up having a greater (negative) impact on our score.
Since we don't know what the question distribution is going to be until the section is over, in some cases, as hr1212 pointed out, we just have to do the best we can. For what it's worth, although I don't have any hard data, I still believe that relatively few test takers see 2 MSRs. Even on GMAT club, it's just not something that comes up very often.
