Several top-tier full-time MBA programs (Columbia/MIT/Duke/Georgetown/Tepper) accept the Executive Assessment score instead of the GMAT. Although I have reached out to all those schools and they state that they have no preference for the GMAT over the EA, am I missing something? Will I be at any disadvantage while applying to B-Schools with the EA that I'm not thinking of? I'm aware that several Banks/Consulting firms ask for GMAT scores during recruiting but apart from that is there anything else?

AbRajpurohitAll other things equal, the GMAT is generally more accepted, but if you have done well on the EA, you can proceed with that too. The question here is how long you would need to prepare for the GMAT, and what performance you can expect. If you feel that is a long road, and better performance there is not likely, proceed with EA.
In terms of banks/consulting firms asking for GMAT scores - yes, sometimes they can use it is a filtering criteria, but this practice has actually been seeing a decline.
