Only contenders are D and E, in other options " able to be augmented" is awkward.

Between D and E:
Its unlikely that the various compounds will be made into one drug.
hence plural DRUGS is correct.

Retrospective analyses shows that pro-biotic therapeutic compounds in plants and other biological sources are usually able to be augmented, which makes them more effective drugs.

A. are usually able to be augmented, which makes them more effective drugs - Use of ABLE TO BE changes the original intent since such use means that Therapeutic compounds can augment ITSELF. Moreover, use of WHICH is incorrect. Hence incorrect.
B. are usually able to be augmented to make them a more effective drug. - Use of ABLE TO BE changes the original intent since such use means that Therapeutic compounds can augment ITSELF. Word DRUGS should be use since such compounds can form different types of drugs and not just one. Hence incorrect.
C. are usually able to be augmented to make them more effective drugs - Use of ABLE TO BE changes the original intent since such use means that Therapeutic compounds can augment ITSELF. Hence incorrect.
D. can usually be augmented to make them a more effective drug - Word DRUGS should be use since such compounds can form different types of drugs and not just one. Hence incorrect.
E. can usually be augmented to make them more effective drugs - CORRECT
