The quant and integrated reasoning seem to cast doubts on my math and analytical skills...but I have passed all three levels of cfa on first sitting, not sure if this can give some redeeming points.

I have moved your question to a more applicable forum where you will get detailed and more helpful responses directly from admission consultants. For my 0.02$, your CFA will more than cover any doubts that adcoms might have about your maths/analytical skills. As for your quant skills, what was your undergrad GPA and school? If you did your UG studies with a good GPA and in a math intensive course, that as well alleviate lower GMAT quant score. Additionally, most schools give the applicants to explain such extenuating circumstances in the optional essays. So you should be all set to apply to bschools of your choice.
As for your GMAT, yes, not finishing sections in GMAT penalizes you severely (~3 percentile points per question not answered, IMO).
What schools are you targeting and for what rounds in which year? R2 or R3 in 2016 or 2017?
