Whenever I see a question that involves using overlapping sets / matrices, I always struggle on which method to choose. Can we use them both interchangeably? Is there a rule that we should follow on when to use which approach?

There is no hard and fast rule for which method to use. IMO, the table method is much easier to use.
However, if the details are not very explicitly stated for each section, we should use the formulas instead from the overlapping sets: Let's say there are three sets A, B, and C and these overlap for (Atleast 2) and (All 3) values, then use the formula
Total - None = (A + B + C) - (Sum of common values in Atleast 2) - 2 (Sum of common values in all 3)
