Yes - business schools understand that nothing is certain in the admissions process and that you need to do what is best for your career for now. That said, you want to make sure that the role that you take is a step up in some way (higher position, responsibilities, etc.) and that it takes you a step closer to your stated post-MBA goal.
Regarding recommendations - you can get them from past supervisors. You can just explain in the Optional Essay why you aren't choosing your current manager (from the new job) and they'll understand.
