--Here, the sentence seems incomplete with "that"

Removing it makes it clearer and complete:
Devoted to local history or various ethnic groups, "dozens of New York’s small museums" and also many "one-of-a-kind museums from Manhattan to the Bronx" are open for exploration on summer weekends.

Besides, I can't find anything wrong with (D), the "and" joins the two phrases without any gramatical errors.

I would also go with D.

My reasoning is :

Meaning wise, there is no contrast between the two segments, hence 'Although' is not necesary here. Instead, it should just be two parts simply added, which is in D.

(a) Though sentence is grammatically correct, interpretation wise, "Although" does not fit here.
(b) Though is not needed here
(c) 'but' introduces contrast here but is not needed.
(d) Correct, as it corrects the two parts perfectly.
(e) Looks like It says "Devoted to many one-of-a-kind museums" - which is not the intent here.

What is OA ?
