I really can't say how thoroughly the school you ultimately attend will investigate your past since each is different. Never will a background check come back and the school rescind admission without speaking to you first to clarify the situation. In my research I found these firms to be inaccurate regularly and very basic in their investigations. I personally would separate these jobs out to make any necessary explaining easier.

They do not call your current boss or any boss. They will call your HR and ask if you worked there between X and Y dates and quite possibly only your most recent employer. In my state/country (California/U.S) all HR can do is say yes or no I worked there on those dates. My company gets so many calls in fact they use an automated system that only says the most recent job information so my 6 years with the same company was only two years on the automated system and the adcom didn't even blink an eye. I even called to explain and they said they are used to these situations and not to worry.
