A) flowing through their reservations arrived too late for the Apache tribes living in New Mexico, who had already been displaced

A seems fine to me.
It correctly identifies sequence of events.
1. Apache tribes got displaced --- hence past perfect-had is used. (to indicate 1st of sequential events)
2. Later Mandates arrived --- 2nd event. So simple past is used

Hence A and E fits to correct verb form. but 'which' is not modifying mandates in E.
So A should be the answer.

Please correct if I'm wrong.
