Imho, both D and E are correct.

Examples from Collins.

The ideological make-up of the unions is now radically different from what it had been.
Everything about the country seemed utterly different from what I'd experienced before...

No, logically the first sentence is wrong (even though it is from Collins). The correct sequencing would be:

The ideological make-up of the unions IS now radically different from what it WAS. (Before present ---> past)
The ideological make-up of the unions WAS then radically different from what it HAD BEEN. (Before past ---> past perfect)

Past perfect must have another time reference in past - a very clear rule in GMAT.

Thus Option D is wrong and option E is correct... corrected OA.
