The first phrase is a noun modifier and here 'them' refers to the hills to the east of Death Valley rather than the copper mines. Now meaning wise, were the copper mines dug or the hills. Of course the copper mines. Hence this answer choice is INCORRECT

(B) Dug during the Greenwood copper boom a century ago, the hills to the east of Death Valley, Arizona, are dotted with many hundreds of copper mines.
This option has similar construction as that in option choice A, the first phrase acting as a noun modifier refers to the hills being dug rather than the copper mines. INCORRECT

(C) Hundreds of copper mines, most of them dug during the Greenwood copper boom a century ago, are dotting the hills to the east of Death Valley, Arizona.

In the original sentence, Many of them... is modifying the hills, which should modify copper mines instead.

(A) Many of them dug during the Greenwood copper boom a century ago, the hills to the east of Death Valley, Arizona, are dotted with hundreds of copper mines.
Incorrect because of modifier error.

(B) Dug during the Greenwood copper boom a century ago, the hills to the east of Death Valley, Arizona, are dotted with many hundreds of copper mines.
Here Dug... modifies hills, meaning hills were dug a century ago. Nonsensical. Eliminate.

D and E are similar but E uses "are dug" which is in wrong tense to go with "a century ago"
