Hello,
I have actively contributed to a family business . The business has been set up by my father and his business partner. I have mostly worked under the other person as I wanted to steer things more professionally. Is it okay to get a letter of recommendation from him. Would my father's involvement in the business affect the recommendation?
I am already getting a letter of recommendation from my current manager at Microsoft.
This question is with respect to the second recommendation letter.

Hi rush123,
yes, it is okay to get a letter of recommendation from your father's business partner as he has been your direct supervisor. Also, your father's involvement in the business shouldn't affect the validity of the letter.
I have personally worked with many applicants in similar situations to yours, and it has never been an issue. Just make sure your recommender knows you well, and can comment on aspects of your candidacy such as career progression, leadership potential, strengths & weaknesses and so on.

It is absolutely fine for you to get a recommendation from your father's business partner. Your father's involvement in the business does not affect the recommendation.
