Hi there
I am working for a Fortune500 consulting firm in Asia. I've gained 2 years of experience after my bachelor's degree graduation.
However, in past 6 months, there were management changes in the company, which directly affect my career in terms of path and impact that I would contribute. (I am working directly with the executives and partners so that's why)
So, I am considering moving to a unicorn start-up as a think tank (senior level) under its CEO in my location.
Is moving to a third company a good idea to apply for top school MBA? Assume that I would get a chance to make more impact and work more for 2 years before applying MBA

Well if you only have 2 years of work ex under your belt, I'd highly recommend you work for a couple more years before planning to apply for an MBA. The average work ex stands at 5 years.
It not only gives you more clarity on your post MBA goals but also provides you time to display your leadership skills.
To answer your question, your move to a start will not be seen as negative if you work there for 2 years or so. Plus, at a start up you will have better opportunities to grow and display your leadership skills.
