The conflict had faded from popular memory within fifteen years of the end of the U.S - Mexico war, but it has not disappeared, due to the outbreak of the U.S. Civil War.

A. The conflict had faded from popular memory within fifteen years of the end of the U.S - Mexico war, but it has not disappeared, due to the outbreak of the U.S. Civil War --> "it" has ambiguous noun (conflict/war). Also wrong usage of past participle.

B. The conflict has faded from popular memory but it has not disappeared, due to the outbreak of the U.S. Civil War within fifteen years of end of the U.S - Mexico war --> CORRECT verb tense, the effect of the conflict is an on-going process which started in the past.

C. Within fifteen years of the U.S - Mexico war’s end, the conflict faded from popular memory, but it did not disappear, due to the outbreak of the U.S. Civil War --> "war's end" is not the correct usage. "end of war" is clearer

D. Within fifteen years of the U.S - Mexico war’s end, the conflict had faded from popular memory, but it did had not disappeared, due to the outbreak of the U.S. Civil War --> Same as C

E. The conflict has not disappeared but it has faded from popular memory due to the outbreak of the U.S. Civil War within fifteen years of end of the U.S - Mexico war --> flips the meaning. fade but not disappear is better

IMO, Answer is B
Your reasoning is incorrect please check

Present Perfect tense vs Simple Past Tense

Simple Past Tense is preferred over present perfect tense when Time is mentioned.

Moreover if Perfect Tense is used for Fading of Memory

As in " Memory has faded" it would imply that the fading of memory has happened just now.

C is the best pick

I thought A is correct since the conflict had faded from popular memory but then the second war rekindled the memory which still lingers so the present perfect in the second case is fine. The 'it' also clearly means the conflict cause the war they have said ended so mostly no ambiguity there.
I am still confused why the option is wrong.

I highly think that the usage of “due to” is wrong here, since it is a noun modifier.
In this case, it seems to be modifying the fact that the conflict “DID NOT DISAPPEAR”.
Does someone agree with me?

The conflict had faded from popular memory within fifteen years of the end of the U.S - Mexico war, but it has not disappeared, due to the outbreak of the U.S. Civil War.

A. The conflict had faded from popular memory within fifteen years of the end of the U.S - Mexico war, but it has not disappeared, due to the outbreak of the U.S. Civil War X
-past perfect tense not required...there's no need to demarcate the when the US-Mexico war occurred relative to the Civil War b/c we get the 'within fifteen years'

B. The conflict has faded from popular memory but it has not disappeared, due to the outbreak of the U.S. Civil War within fifteen years of end of the U.S - Mexico war X
-meaning change...

C. Within fifteen years of the U.S - Mexico war’s end, the conflict faded from popular memory, but it did not disappear, due to the outbreak of the U.S. Civil War CORRECT

D. Within fifteen years of the U.S - Mexico war’s end, the conflict had faded from popular memory, but it did had not disappeared, due to the outbreak of the U.S. Civil War X

E. The conflict has not disappeared but it has faded from popular memory due to the outbreak of the U.S. Civil War within fifteen years of end of the U.S - Mexico war X
